According to FNA, all B. laguroides in the United States and northern Mexico are B. laguroides torreyana (http://floranorthamerica.org/Bothriochloa_laguroides). So now there are many instances where B. laguroides was only labeled to species, not subspecies ID, that are not currently identified as B. torreyana. Is there a way to fix this issue without going back and manually adding IDs?

It is still possible to make a taxonsplit of the remaining B. laguroides into B. laguroides and B. torreyana. If these two species are mapped precisely, then the observations are automatically identified as one of the two species according to the area of distribution. I have refrained from doing so since both species occur in Mexico and there are also apparently introduced populations of Bothriochloa laguroides in the United States.
